I agree. The extention isn't a big deal to me unless it's a bad deal. We can say that Holliday isn't worth Wallace, but from Beane's perspective, I'd have no reason to trade Holliday for anything less because I know I can get the guy I want with the 1st round pick and then get another pretty good prospect with the 2nd pick. I think giving up Wallace might be worth Holliday for half a year plus the 2 picks, though. As odd as it sounds, it might help improve organizational depth a little bit, depending on who else is included with Wallace in the deal. If we can grab two legit 1st round types in next year's draft essentially in exchange for Wallace (which is what the deal will be after Holliday leaves in the offseason) then I don't think you're coming out bad at all.
I would worry, though, that they would acquire Holliday and then sign him to a bad contract, thus negating the picks. In that case I wouldn't be in favor of the deal unless the Holliday contract is a bargain.

It's not unreasonable to think that a signed (with bonus paid)and top rated prospect who is performing up to expectations- or at least whose projected ceiling hasn't dropped- might be worth a supplemental and a likely high second round pick to someone like Beane.
